I hope they will. There is a very good possiblity, Sofia is a detective and they have been known to swing around on cases (They have before, can't give you a specific episode name, but I am sure they have) so even if she isn't the main detective, she could still work with him. Plus there is always the off-case scenes (Like at the end of TYOD, not really about the case, even though they had mentioned it).
I see what you mean, and it's very true. The two don't need to be working together, persay, but still have some form of interaction. Take Greg and Sara (because I'm finished with my GSR relations on this thread); they don't work together that offten, though, even when they don't, the two still manage to run into each other at some points. If only to add to the comic relief of the show.
